The majority of Iraqis are Shia but the government under Saddam was Sunni. By getting rid of Saddam we have allowed Iran (Shia) to gain power and help the militias. We couldn't have "beat" isis (Sunni) without the help of the Shia Militias and they are now technically part of the Iraqi government but they are basically under control of Iran. This is going to get really messy as there are now reports that Hezbollah (Also Iranian backed) is ready to strike Israel if there is a US response to all of this.
